I am having trouble with the stays when I try to furl my mainsail to the
boom. Does one have to remove the stays from the sail do a good job of
furling or am I just getting impatient. I have a 19' short rig, so
maybe it is a unique problem, but I always wind up with one or two stays
poking out in odd directions. <snip>>

I get impression you are discussing battens not stays.
I just grab em, pull em back straight, wrap velcro round sail pinning battens
in place.
